I have a 93 ford ranger I changed the transmission it had a 4 speed auto and i put a 3 speed auto in it the plugs are different will it still work ok

no, wiring and transmission controler logic are diff.. you would need the 3speed trans. wiring harness and computer.

i have the transmission in the truck and i cross the safety switch to get the truck to start but i want to know if it will over heat the motor or the transmission. I have to shift the gears myself because of the elec. shift.

as long as YOU up and down

as long as YOU up and down shift it correctly, it should not over heat, but sounds like a lot of effort.
